Tie Fighter was my favorite game growing up. I even loved playing it before I got my joystick. The mouse wasn't so ideal though.
The Plot lines in Tie Fighter were really well done, I will admit that I just didn't like the Assault gunboat though, it just wasn't a Tie Interceptor which was my favorite.
There was something about flying a Tie Fighter knowing that you had no shields having to energy balance for high speed because you had no after burners.
That first betrayal when you were clearing a mine field and were jumped by a bunch of your fellow tie Fighter Pilots.
Flying on a Wing with Vader and making a run on a Star Destroyer, and the fact that it took a minute to fly over the whole thing.
I really liked X-Wing Alliance as well especially the final mission where you flew the Falcon through the Death Star to blast the reactor, then you had to race out just ahead of the blast wave.

The ending to ICO is pretty cool - its a complete tragedy after you are completely emotionally invested in the game from dragging the girl all over the place..unless you wait until well into the credits to see the full ending.

We eventually had to outlaw that goal, to reduce the chances of fist fights.
And then someone would pull it out at the last moment anyways, because a win was worth a pummelling

Agreed about the Assault Gunboat (and especially the TIE Defender and Missile Boat from the expansions) ruining the game. They were just far too overpowered to be interesting. The best missions in the game were the ones where you flew a fragile and unshielded TIE Fighter, Bomber, or Interceptor.
Yeah, once you got the defender it was pretty much game over. You could knock out a Star Destroyer with it single handedly.
And the tractor beam was too big of a cheat.
I remember the first part of the game, when you were lowered out of the Nebulon B Frigate, and you tore off with the distinctive Roar of the Engines on a simple mission to inspect ships, and you got close to one freighter and scanned weapons, and they ordered you to escort a inspection ship in, then you saw the Y-Wings pouncing in and your first thought was . . . I'm totally dead in this thing.
The Story in the guidebook was very well written as well.

Yeah, the X-Wing and Tie-Fighter guides were one of the few ones that had a story to it. And man, they were huge! They got me into grabbing guides for many of the games I played.
X-Wing and Tie Fighter were amazing games, the Freespace series is the only one IMO to be as good.
I've also got to throw out any night missions in X-COM. Turn based terror, I just started waiting for the site to end up in the sun before going for it after a while. Or the first time you intercepted a battleship and it one shots your interceptor from maximum range. Damn.
Or the first time you take the hover power suit onto the battlefield, rocking a heavy plasma and kicking ass and taking names.

And the first X-Com game was awesome, When you did the first couple of missions, you thought it would be easy as you blasted those little Gray aliens, but they kept ramping up the aliens to terrifying levels, like the ones that laid eggs in you, or the ones the hovered over you and killed you. Or the ones who would take over your mind.
I never used the plasma based weapons, because Elerium was really tough to come by in that game. The worst though was the first time the Aliens invaded your base.

The Elerium was a real b*tch to get, until you started following battleships with your assault craft and waited for them to land before starting the mission. I can't remember how much it was, but you got a lot of elerium for a fully intact BS.
Have to agree about the first alien invasion to your base. Which was usually your first base, that had the preset layout. So many different entry points, always a nightmare to try and defend. Future bases I would always build with the hangars connected by the elevator and then lead to everything else, so there was only one choke point to defend.
I would totally buy an updated X-COM, just the same game with new graphics. Don't change anything else (same goes for X-Wing and Tie Fighter).

The worst part in that game was getting your troops safely off of the ship when they had limited movement points.
You'd get the first four off and into hiding behind the landing gear or a mid sized fence, and then you'd see the rest of your guys cut down while they were still in the lander, and the last guy's mind taken over.
Until you managed to get a landing party filled with really senior guys it was like watching Saving Private Ryan.

Freelancer is right up there. the story may not be as tight, but the ships and space combat were incredible. and as for "Holy ####..." moments, on the last mission when you chase the aliens to their home and you warp into the middle of a dyson sphere? one of my all time favorite gaming moments
it also had multiplayer which was an absolute blast on a private server with a bunch of friends. trying to make a cargo run in your Humpback while trying to avoid pirates was pretty nerve wracking
I know this is your favorite, but I'd say the complete presentation of Antiquity (12,000 B.C.) was the most memorable thing about Chrono Trigger. The music, the floating islands, the Undersea Palace, the Black Omen...everything about that area was awesome.
