I suppose, but that's stretching a lot..

2. Why didn't they shoot Peter to stop him from exploding since he can regenerate anyways? (Unless that wouldn't stop him from exploding)
To enable a more dramatic demonstration of Nathan's transformation from villain to hero?

It might be more dramatic, but it made no sense at all. There was absolutely no reason for Nathan to essentially kill himself when they could have easily just shot Peter and let his regen take effect.

3. How does Sylar stop bullets from Parkmans gun yet he allows a fat little Japanese dude to casually walk up to him and stab in in the gut?

This was the worst of it all. He's battling Peter and has the presence of mind to stop bullets being shot from out of his sightline, but he doesn't bother defending himself while someone runs at him from 5 yards away with a sword? Laughable. The defense that Sylar didn't think Hiro would go through with it is weak. If Sylar can react to bullets being shot than even if he was caught by surprise he'd be able to at least attempt to defend himself.
Other major plotholes:
- How does Clare magically know where the final showdown is taking place? Maybe I missed something, but it seems to me that she just randomly stumbled into the events at the perfect time.
- How does a single person not finish Sylar off or at least restrain him from escaping? I get that the bomb went off, but he crawled (as shown by the bood stains) into the sewers and no one seemed to care. I mean, if the guy has to crawl into the sewers even if no one noticed for a minute or two how far is he going to go?
