It wasn't for spite. The suits at Fox didn't really like the pilot, thought it was too complicated and had too much talking, which is why the 2nd episode (The Train Job) also sort of functions as a pilot and reintroduces all the characters. Second, they were still going to air S1E1 Serenity first, but someone at the network decided to pre-empt it to show a Lakers game they had rights to, which, in fairness, the 02 Lakers were definitely very popular. EDIT: Apparently it was a baseball game? My memory is fuzzy.
I'm not sure why the airing order of the subsequent episodes was as it was though, or whether the order everyone watches them in now was even supposed to be the original order to begin with. There isn't really a particular reason why you would have to watch Shindig and Safe before Our Mrs. Reynolds and Jaynestown I don't think.
