If Fallout 3 is ahead of New Vegas, they're sadly mistaken.
Have to disagree here as Fallout 3 is far superior to New Vegas. NV just fell short in a lot of different aspects but mostly the origins of the story. As mentioned walking out of vault 101 into the wasteland for the first time was an amazing experience. Waking up in a Doctors office as some courier just doesn't compare.
FF7 would be tops on my list. For whatever reason a lot of the people seem to have the hipster mentality where it has become cool to hate it and suggest some more obsurce game is better. I recently replayed FF7 and it compleltly lives up to all my original memories. Best video game of all time IMO.

The only theme that I found could give Frog a run for his money... Cyan from FF3. I remember just walking around his castle so I could listen to his theme lol..
Sabin and Terra were my 5th and 6ths that took me fairly far, but eventually I swapped them out. Setzer was insane when you geared him out and got 8x attacks with Fixed Dice / Atmas.
Ugh. I'm trying hard to remember my final line-up, but it's blurry. I'm pretty sure it had Edgar and Sabin. Probably Cyan. Might have been Locke to steal crap or Shadow because I thought he was just so cool.
I do remember on one of my play throughs, using that trick of sticking a paper clip in the A button to keep it held down while your party leveled up overnight in the raft area lol.
When's the last time an RPG offered combat this strategic and challenging, with all of the different buffs, spells, & counters?
Nothing in Skyrim (which I'm currently playing and enjoying) has offered the immense satisfaction that came from beating a boss in BG2 after the ump-teenth time, finally getting the right strategy, and the dice to roll your way.

I also hope Dragon Quest VIII makes its way onto the list. It was an awesome game on the PS2.
This! Dragon Quest VIII was one of the best out at the time and I really wish there were PS3 based DQs. It wasn't ever the flashiest, it wasn't the most innovative either, but it had all the best elements of previous RPGs and polished them incredibly well.
That and no crappy voice acting ala FFX and FFXIII. With the exception of FFXII all Square Enix JRPGs have had pretty crappy scripts/voice acting.

As someone who has beaten F1 and F2 at least 10 times combined, this is just nonsense. The writing and plot in Fallout 3 were not only terrible, they also weren't... Fallout. They were Elder Scrolls. NV wasn't perfect, but the world that New Vegas created was actually comparable to what Black Isle and Interplay produced in terms of atmosphere and characters. Little easter eggs like finding Indiana Jones's corpse inside a fridge, random over-the-top 50'sesque posters, that kind of stuff is what makes it good. Not shooting things.
I didn't even finish Fallout 3. Actually would go so far as to say if you're a big Fallout 3 fan you probably don't like Fallout.
As far as Deus Ex, did the new one really go back to the quality of the original? I've pretty much refused to consider it after playing the demo of Deus Ex 2 and seeing how much they had ruined that game.
DXHR is a fantastic game. Plot-wise it's not quite as good as the original but obviously advances in gameplay and graphics are there. It's very worth playing. The only reason the first will rank higher is that it was revolutionary - same reason FF1 will outrank FF2. By its nature, a sequel has "already been done".

No, it was awful. I mean, don't get me wrong, it has its moments. The end (after the lame final boss) was good in your typical over-the-top sappy FF way. But the characters were insufferable. And I don't mean just one - you usually get the annoying bimbo young chick (Yuffie, Selfie, Rikku, Penello) but pretty much the whole cast and the voice actors made it worse. The only ones who were tolerable were the ones who were the over-the-top dark brooding too cool for school characters (Auron / Lulu / Kimhari) and that's not because they were any good, they just talked less. Tidus, along with Vaan, have to be the two worst main characters in the FF franchise.
Basically I rank them, since FF5 and not counting 11, thusly.

4. FF12 (had potential to be best in series but did nothing with it)
5. FF8 (good until brutal last third of game)

This. Also the plot, which despite its complexity held together pretty well in CT, became a complete effing train wreck in CC. A lot of it just didn't make any sense. It's really too bad because I'm willing to bet a couple of enterprising fans could have taken the "what happened to Schala" question that was lingering after CT and done something spectacular with it. God I loved Xenogears as a kid. But high-quality graphics? Even then, that game was ugly. =P

FF4 deserves to be on this list, and I would place it at number 2. The moon area was especially awesome.
Like I said, never played 10, and never played 12 either for that matter, so I can't rank either of those. Other than that I agree with your list. I also agree that 13 was pretty awful.

As you said, ME2 really moved away from the RPG aspects that were present in the first game. The game did have a more fluid dialogue system with better conversation animations and as you pointed out, the interrupts were really great. I wish they hadn't simplified it so much. I wouldn't be surprised to see Mass Effect ahead of ME2. I thought the story was much better and I enjoyed modding my weapons/armour. I wonder if 3 will make the list?
I would bet that Knights of the Old Republic will crack the top 25. To this day it remains one of my favorite RPGs. Maybe everyone else saw that twist coming but for my first play through as a light side Revan that was a startling revelation. Heck, the second one was really good too.
I am also interested to see if Eternal Sonata or Lost Odyssey make the list. I doubt it but those were two RPGs that I really enjoyed from this generation.
FF: Tactics Advanced was a fun game. Nowhere near as good as FF Tactics but still quite enjoyable. That game was the only reason I even bought a Gameboy Advanced.
I would have to think that BG2 would at the very least be top 5. It should be number one considering every party based RPG game has been compared to it. Super Mario RPG will probably land in the top 10. I also find it odd that people consider games like Zelda OoT to be an RPG. I've always thought of them as platformers or adventure games.

KOTOR 2 would have been good if they actually finished it before releasing it. The villains were cool and mysterious, especially that planet sucker Sith guy, but by the end Traya is just hastily explaining everything with text rather than rewarding you with awesome cutscenes like the first game. And I found the environments generally more bland than KOTOR 1, again probably because they were rushed out for the x-mas release.

The best part of that game was when it came time to kill Kreia. Even though I was light side I was ready to off her the second we met.
I personally think Wild Arms should be higher but it is probably just my love for the game. Surprised Xenoblade Chronicles is that high already, I'd love to play it though.
Good to see an Ultima make it on to the list, hopefully a few more to come.

I fully expect to see a Pokemon game in the top 10, as well as TES:III, and Fable II will most likely hit the top 15. Super Mario RPG: Legend of the Seven Stars ranks high on my personal list too. That game was incredibly fun.
