They had stuffed animal stores?
I don't know if you'll find much downtown. Try a Toys R Us or that build-a-bear place in Chinook.

Like a previously alive animal that has been stuffed or a stuffed toy animal?
There is a high end toy store in Bankers Hall called Gracie & Gruff but I am not sure if they carry what you are looking for.

Gracie and Gruff is the store next to The Source. They will have some bears but not a good selection. There is also a toy store on you're way from the TD shopping centre downtown to the Hudson's Bay. It's not listed on the TD Core Shopping website because it's not technically part of that mall but it's there. It's more like a Bo Bebe than a stuffed animal store though.

I sort of think there's somewhere in Chinatown where I've seen stuffed animals of the asian style, but I'm not sure where. The Discovery Hut in Chinook has some interesting stuffed animals, including some great brands like Uglydolls and DOMO. So your best bet might be to go to Chinook, have a look and Build a Bear and Discovery Hut; between those two there probably isn't a better selection in the city.

I haven't been downt to Chinatown in awhile, but I remember a couple stores in Dragon City Mall (on Centre and 4th Ave SE) that have stores selling plush animals. Also, I think across from there beside the TD bank there's one as well. The ghetto Chinese strip mall across from Harry Hayes also has a couple toy stores that might have what you're looking for.
