I stayed at the Porto Vista hotel back in May.  The place was clean, but nothing too special, a little dated in the rooms.  BUT, it had a decent free breakfast in the morning, is close to everything (about 10 minutes from the zoo taking the free shuttle provided by the hotel), and was pet friendly.

			We've stayed at the Hilton San Diego and the Lowe Coronado Bay Resort. Both were fantastic but I don't think either were pet friendly.

			We stayed at the Best Western - Island Palms and it was great.  Right in the bay and close to Sea World and the Zoo.  Rooms were good, pool was fun and the location was awesome.  We woke up in the mornings, walked to the park close by and watched all the huge ships come in.  Staff was great and they upgraded our room to a suite without us asking, just because they had one available.
 Another plus is that it was a best western so we used airmiles to pay for the whole thing.

			The Kimpton hotels are pet friendly and rather nice. It's a boutique brand that has a limited number sprinkled around the US. I've stayed at them in various cities and they've always been nice.http://www.kimptonhotels.com/hotels/...-sandiego.aspx |

			We've stayed at the Best Western Seven Seas a few times and found it quite nice:http://www.bw7seas.com/about-hotel.htm 
It's in Mission Valley - walking distance to the Fashion Valley Mall, just north of the Zoo and Balboa Park.
  
I don't see anything on the website about pets, so I'm guessing it's a no, but you might want to give them a shout.
  
It's also at one end of a whole strip of hotels/motels. I think it's a great central location, just not close to the water.

			No clue about their pet policy, but Hotel Del Cornado is an awesome place. The food is incredible. Also, the beach, at time, looks flecked with gold. 
 ....and cheap entertainment....go watch the sailors try and become Navy SEALs - BUDs training is right there.

			Thanks for all the suggestions.  We are in Phoenix now, and are going to drive there on Thursday.  The following weekend we have the long drive back to Calgary.

			Hotel Indigo allows dogs in all of its rooms.  The concierge will even walk your dogs in the morning and evening.  Also there is a little dog walk halfway down the hotel if you don't want to go all the way to the bottom.  
 The only downside of this hotel would be the location for yourself. It's located in Gaslamp which is about 10-15 minute drive to both Sea World and the Zoo.

			Check out Hotel Circle. Its easy enough to drive from there to any of the main attractions in San Diego. There are a variety of hotels to choose from in every price range. I'm sure there are some pet options there.

Yup, I stayed there last summer and it's really nice. The pool and courtyard is big and gorgeous and though it's not downtown, it's really central.

			Gaslamp is probably where you'll end up at night, but why would anyone want to see something as depressing as Sea World?  You go all the way to San Diego and cant find the ocean?

Negative.  It's an outdoor patio area with some artificial turf layed out. 
  
Great hotel.  Even though there were some dogs there while I stayed, you could barely tell they were around at all.

			My favorite spot to stay in while in San Diego was Whales Vagina. But dress loose. It's not the heat it's the humidity.
