Nope. You retain all original/veteran rewards (as they are separate from any packages bought).
I decided I didn't want an LN and upgraded to a 325a as well.
So yeah I don't have any ships remotely close to what I originally bought (other than my Cutlass), but I still have all my rewards (as seen below):
