Not in the prayer itself, but in the school allowing a Christian prayer only. If you're going to allow prayer in, then you have to allow equal podium time to speakers for all spiritual paths respresented by that specific student body. Even atheists. They could have offered to give the kid a chance to speak as an atheist.
However, I personally think prayer should be kept out of public institutions. And as a pagan, that includes my own.
