Fenway Park is quite cool. It's the oldest stadium in use in the Majors, and you can really feel the history around there.
The Boston Museum of Science has the world's largest Van de Graf generator, and they put on a show that is...electrifying!
I aslo recommend taking a drive out to Cape Cod, as that area is quite beautiful.

There's a brewery there... Keiths? I think... which was pretty decent. I went a few years ago, so I don't really remember. Other than that... yeah....

There's a pretty cool walking tour around Boston (just look for the red line), that takes you to some cool places, including more than one place that claims to be the oldest tavern in America.
Part of that is seeing the USS constitution which is a big old wooden warship, that's pretty cool.
Fenway is of course awesome, I'd imagine more so if there is a game on.
Rasing Cane's has the best chicken fingers I've ever had in my life. (Trust me on this, if you're near Harvard, it's worth stopping in).

Lol, +1 to that. Redsox start a three game series against the Yankees tomorrow, would be pretty cool to be there. Check it out if you have the chance.

Hike around the downtown core...tons of things to see, you wont get bored. It is really made for walkers.
Italian town on the east side has GREAT restaurants, dont miss it.
No sales tax...go to Newbury street...take your Visa with you LOL.
Cheers...not a real awesome place but cool to say youve been there. Catch that on the way to Newbury.
Fanueil Hall is one of the oldest tourist attractions in the US and as mentioned above follow Freedom Trail.
Boston Common should be starting to look beautiful and theres always the campuses of Harvard, Boston College etc to hike around.
Financial District is cool downtown and lots of great places to stop for lunch...sandwiches that are simply massive. If ya like Beans hit the Boston Beanery...man so yummy.
My head office is in Beantown...have fun its a great city and very safe. Make sure you stop at a pub every half hour for a brewski.

Boston Duck Tours are pretty fun and surprisingly interesting for history buffs -- you drive around the city and float along the Charles River in a WWII amphibious vehicle. The tour guides are really entertaining too.
Quincy Market is a good spot for lunch with lots of street performers.
Head over to Cambridge and check out the Harvard and MIT campuses.
The Holocaust memorial is very moving and absolutely worth checking out.
The aquarium and science museum are both world-class.
If you've never been to a classic old-style ball park, Fenway is awesome, particularly if you can get tickets to a Sox game.

Fenway is a nice place to watch a ball game.
Go have a beer at Cheers (the Bull and Finch). It looks nothing like the bar on the show inside, but I believe they've built a second bar in Faneuil Hall that does look like the one on the show.
The walking tour is good if you have any interest in the history of the American Revolution. You can either take a guided tour, or just follow the red line around and read the plaques.

I'll be heading there a week Saturday as the wife is running the marathon on the Monday. I've been once before for a boys sports trip so I've seen most of that side of the city. I am interested in the Freedom Trail for sure. I also heard you can do a hop on hop off bus tour which might be handy to get a better idea of what you want to see.

great opportunity, I've done that one before (Boston Marathon spouse), great time of year to be in Boston , the marathon, sox, Bruins in the playoffs etc.
on the plane ride on the way down a local referred to Marathon weekend as 'invasion of the stick people' and its hilariously true. nothing but skinny fit people everywhere you look! have fun

I worked in Beantown for a few months.
- Quincy Market shouldn't be missed
- Taking the drive out to Salem and checking out the museums was fun. I did it twice.
- I spent a couple weekends out at Walden's Pond reading Thoreau.

Kermitology, That's Wicked Awesome.
The wife and I were there for three days in November. Here are some of the things I personally enjoyed.
- Dunkin' Donuts... There's one every 5-10 feet and it's like Tim Horton's on crack. If you can find a reverse Boston Creme go for it.
- Buy a Boston Bruins Lottery ticket... Just for novelty of it all.
- I really enjoyed going to TD Gardens, which was a pretty quick trip on the Green Line (I think).
- Fenway was really cool, but it wasn't baseball season when I went, so it lost some of it's appeal. But it is a great place to go.
- Someone already mentioned this, but we really enjoyed the Ducktours. Sure it's a bit on the cheese ball touristy side, but if you only have a short time in the city it's a good way to see everything.
- The Science Museum (It's where the Ducktours start) was really cool.
As someone else mentioned Quincey Market and The Trail were things that we didn't get a chance to really take advantage of.
The one thing I would suggest not to do is go to Haaarvard. Unless you already have a reason to go and have your heart set on it, take a skip on it. We were really excited to go and then when we got there it was just a bunch of tourists and stuck-up undergrads.
(P.s. you'll also want to look at Legal Seafoods for places to eat (Celiac friendly Seafood). There are a few around Boston)

cape cod and martha's vineyard are nice places. I seem to remember there was an old ship permanently parked there? I don't remember all that much (not sure why), though i do remember i enjoyed my stay there.

My mom's family is from Boston so I've spent a lot of time there. Everyone has done a pretty good job giving you the highlites, enjoy the lobster if you're so inclined and check out Chestnut Hill/Boston College if you have time, gorgeous campus.
You'll enjoy yourself but as someone said earlier check out Boston Common and look for my favourite spot in Beantown:

Go to Mike's Pastry in the North End for a cannoli, get a Chilean sandwich at Chacarero (weekdays only), do a duckboat tour, stop by the aquarium (you can see sea lions outside even if you don't want to go inside), go to Kelly's Roast Beef in Revere Beach for a lobster roll (it's 15 minutes from downtown Boston) and catch a Sox game if you're a baseball fan.
