Forgot about Millennium. Great show. I remember the X-Files tried to give Frank Black some closure with a crossover episode after Millennium was cancelled. Mulder and Scully enlisted Frank to help them on a case involving the Mellennium group. Unfortunately it was kind of a lackluster episode.
Firefly is far and away the winner of this category. Beyond that...
The Grinder. Rob Lowe and Fred Savage were just brilliant together, the concept was great (TV lawyer actor quits and returns to work in his family's real small-town law practice, but doesn't really understand the difference between TV law and real law), and that satire was sharp.

there was another show with Fred Savage called working, it was also a comedy where he worked for a completely face less evil corporation. It was brilliant.

I liked the show, but it probably did end when it should have. I felt it was waining a bit in the later seasons.
Quite a few shows already mentioned that I agree with. A couple more:
Nowhere Man - about a guy who's life disappeared on him, including his wife/friends claiming not to know him and some organization after him, possibly related to a photo he took of some people being hung. A big twist/reveal at the end of the first season, but never got the 2nd season.
Jeremiah - by the guy who did Babylon 5, kind of a post-apocalyptic show where a plague had killed all the adults several years earlier. Lasted 2 seasons.
Deadwood, 100%. As brilliant as David Milch is, he has earned a special place in the darkest realms of hell for giving up on Deadwood to pursue John from Cincinnati.
There's still the possibility of a movie to cap off the series in the right way, but with Milch dedicating himself to so many other projects it might never happen.

Yes, I don't know why I thought it was multiple seasons. I should probably watch less television, it is messing around with my memory. I still think it ended at the right time.
Really liked Terminator and hated the way they left it but is started getting a bit silly in the last episode or two. They had some great scenes with songs playing in the background, "When the man comes around" and "Samson and Delilah" ones were great.
Agree with Deadwood, Freaks and Geeks, Sports Night and Flight of the Conchords. A few more:
