There are referenced events in the show that spell out that things between rhaegar and lyanna were not what was commonly accepted. Littlefinger spells it out for us with Sansa about the winter roses, snubbing his own wife etc.
What Sir Barristan tells Danaerys about her brother serves to affirm what we have heard from Littlefinger.
There are obviously all sorts of secrets which are accepted by some and known by others. The plays that Arya watches give us a glimpse into this world as well, the official story is nowhere near the actual turn of events the viewer witnessed.
It wouldn't make sense for Littlefinger to tell Catelyn about Jon's parentage, that would serve to make Catelyn even more in love with Ned and we know that Baelish has always pined for Catelyn. It serves littlefinger's interest to now shroud that mystery for Sansa as well, referring to Jon as Ned's bastard when Jon as a daking inda norf is a threat to become more powerful than Baelish.
Bran now likely knows as well, and we know Bran isn't the only one who has the ability to see past and future events, we know Jojen Reed can do it as well as the three eyed raven and conceivably other wargs may have this ability as well.
It's also possible that the knights guarding the tower would've known as well as they likely would've been escorts to the tower for Lyanna and Rhaegar. Perhaps one of them mentioned it to a squire, friend, family member. Maybe it was written down somewhere in a king's guard book...
I mean, basically the whole show has been building around Jon and his parentage, and we've known from Season 1 that others have questioned it as well. It's not surprising that other people in Westeros might also know.
