At this point I'm looking at maintaining two separate libraries. My usual 1080p MKV files that'll eventually see use with a Boxee Box, and then the iTunes-format MP4s @ 720p for the AppleTV. Technically it's possible to have 1080p content play on the AppleTV, so long as it doesn't exceed around 15 Mbps, so maybe remuxing is still an option ...

That was the only hitch I noticed. I tried a 60 minute show and it would have taken 9 hours to complete. Everything else was your standard Handbrake times, but the mkv's were incredibly slow. I don't really care though, mkv's only make up a small percentage of what I use.

It still pisses me off that every time I download a high-def episode of a TV show, it's wrapped in an mkv container.

Haha yes.
BTW If anyone here is using iFlicks, what the dev recommended for now was use Handbrake for the MKV, then use iFlicks after its not a mkv container.

There is a program I used to use to convert mkv files to play on the PS3. It was called mkv2vob. It took about 30 seconds to convert the file to an mpeg file. If iFlicks is choking on the container and not the underlying codec....aaannnnddd never mind. The program is PC only. If you have a dual boot with a Windows OS on your Mac maybe it might still work.

There is a program called VisualHub out there that is no more. It can be "found" if you look in the right places, but it's not for sale. It does the handy "auto-add to itunes" that iflicks does, but without the tagging. Not as good as handbrake for quality, but for 95% of my needs it was great. I will now be using iflicks though I think.

MKV2VOB is just a remuxer. So long as you have compatible AC-3 and h.264 it should go fast, but there are cases (particularly with crappy AC-3 encodes) that can cause it to break. There's technically no reason why you shouldn't be able to just remux from MKV to MP4/M4V, though I've not tried it. MP4BOX on windows can theoretically do it.

So now that some of you early adopters have been using the new Apple TV for a couple weeks what are your thoughts? Streaming only working well? Netflix is good?
I am going down to the states soon so I might pick one up to save a bit of money. It should be the same right?

I'm probably not the type you're looking for an answer from because I used the old one as streaming only, and because I use and iPad and my wife uses an iPhone, converting movies is just part of my daily routine now.
I bought the 32 gig apple tv a couple of years ago because I planned on streaming only and it worked wonderfully. There's very little different about the new one in my eyes other than it plays a few movies that my old one couldn't handle.
I do adore the pictures and lack of syncing though. Being able to call up any photo in my library is a giant plus and something that should have been enabled on the previous version. The lack of syncing is also a very welcome addition.
Netflix is solid imo. I prefer the layout over the PS3 or iPad version, but beyond that it's no different. For $99 I'm very happy, but then again I was happy when it was $250.

OK so I tried this tonight, on tonight's episode of House. It was an mkv, I ran it through MKVTools and then dropped it into iFlicks... ATV opened it, but the screen was all white with audio playing. I started over, this time selecting Apple TV as the device type in MKVTools and Apple TV as the setting in iFlicks... ATV won't even open it at all now.
Which settings are you using? In the meantime, I guess I have to go back to Handbrake.

Go to Options on AppleTV, sound, turn Dolby Digital to ON instead of Auto, and in iFlicks drag the newly created mp4 from mkvTools and select "Flatten To Quicktime".
The new beta of iFlicks makes mkvtools unnecessary
If you ran it as 720PHD it will not produce video unless you have Perian installed(for the encoding), but you do not need to run that since your video is already h264, where Flatten to Quicktime just adds it into iTunes with the metadata.
So, to conclude. Dolby Digital ON on AppleTV Settings (not Auto), drag the mp4 from mkvtools into iFlicks and select Flatten to Quicktime. And boom, it will work.

Picked up the new Apple TV, so far so good. I find it a lot snappier than the old one. I thought that the old one got hung up some times. I am not that big of a fan of how they organize TV shows now. It orders them different for iTunes purchases and DVD rips (groups iTunes together, and the rips together) so they are not in the correct order of the season. Anyone else have this problem?

AppleTV Jailbreak coming soon. Back up your SHSH blobs. According to greepois0n dev: the appleTV jailbreak will have "BIG" things.
Should be exciting.
To back up SHSH blobs you will need a micro-usb to usb cable, and TinyUmbrella. This is so you can restore to factory software if apple updates.

It changes for me, but in order for it to have changed have to finish the entire video(end credits). if it does not mark it, hold down play, and click mark as watched. (or mark it as watched on iTunes)
