I think you are right. The team either has to keep him on the NHL roster or waive him again to send him to the AHL.

they only have to waive him again after 30 days (or 10 games I think, whatever comes first). Until then, they can send him up or down whenever and how often they like.

That is true for the Flames now that he has cleared.
If he had been claimed by another team, that would mean he didn't clear waivers. If he was claimed and the claiming team later wanted to send him to the AHL, they would need to put him on waivers before they could do so. In that situation, if the Flames were the only team to put in a claim, it would be as if he had cleared waivers the first time and the Flames could send him directly to the AHL.

Lots of confusion on waivers and how they work.
If Team B claims a player off waivers from Team A then Team B has to keep the player on the NHL roster or expose him to waivers again. If the player then clears subsequent waivers, Team B is free to send the player up or down as long as the player does not spend 30 days on the NHL roster or play 10 NHL games in which case waivers will be required again.
If Team A claims back a player on waivers in the same season it lost the player to waivers and they were the only team to put in the claim, they can immediately assign the player to the minors without requiring more waivers and assuming the player hasn't been on the NHL roster for 30 days or played 10 NHL games.
For example consider Mangiapane. If the Flames waive him and say the Leafs claim him but want him in the AHL. They would have to waive him again. The Flames could (assuming they are the only team to put a claim in) grab him back and put him in the AHL without any waivers. This is why in general you need to keep the player up in the NHL when you claim them off waivers, otherwise it is a fruitless effort.
In Gillies case, teams probably don't have to worry about the Flames claiming Gillies back. The logjam at the position and one way salary probably makes it very unlikely the Flames put in a claim if he were on waivers again.

Now that he has cleared waivers he can be assigned to the NHL or AHL freely until he has been on the NHL roster for 30 days or played 10 NHL games (cumulative since he cleared waivers)

Whatever the other team wants.
That would be the exact same scenario as happened with Kulak last year. The Flames put him on waivers on September 30. He cleared on October 1 and was traded to Montreal later that day before the Flames had assigned him to Stockton. Once the trade was completed, Montreal assigned him to their AHL affiliate.

With Gillies being immediately assigned to Stockton, that's a pretty good indication that there isn't a Kulak-style clear and trade deal coming for Gillies. That really shouldn't surprise anyone.
There probably won't be a solution to the minors goalie logjam for at least another week while every team figures out where they stand.

He's under contract and can't be sent to the ECHL (without his permission).
They don't really have any other choice unless/until they can find another AHL team who needs a goalie. If that's going to happen, it won't likely be until next week once the other AHL teams know where they stand with their current goalies.

Does the 750k count against the cap? Assuming no but then why wouldnt we have sent brouwer, bouma, raymond etc to minors if sending them down doesn't count? Rather then them being bought out.

Goalies are still voodoo. If Gillies starts his AHL season with a few strong games he might never look back at a weak preseason.

No. This contract will not count against the cap. The Flames did actually assign Raymond to the AHL in order to bury some of his cap hit, but could not bury all of it. The reason players like Bouma and Brouwer were not simply buried is that the Flames save more money on a buyout than they do by attempting to bury these larger contracts. Teams can only bury about $1.0 m of an individual deal.
