Bourne: out of the three, I think he would be toughest to kill. Unlike the other two, his only motivation is self-preservation (and briefly, preservation of his girlfriend, though he didn't do particularly well at that). He's not likely to turn into a vigilante, going out and fighting crime on his own; while I love the movies and find him an interesting character, he's not particularly helpful to anyone except himself. His main mode of operation is one of anonymity: blending in and disappearing.
Bauer: Has a strong sense of allegiance, and unlike Bourne, would easily die for a cause. His mode of operation tends to be one of authority: he's strongest as a concensus-builder and team leader, although he does occasionally act as a rogue. He's great at missions on home-soil, but of the three, he's be least-suited to activity in a hostile foreign country. We're told that he disappears at times between seasons, but he can't disappear and operate for more than a couple hours at a time.
Bond: probably the best balance, although probably not as good at survival as Bourne nor as good a leader as Bauer. He has the loyalty to die for a cause, but unlike Bauer, he has the coolness to mask that sense of duty, which is a very valuable ability. He can take on different personas, but he can't become invisible like Bourne, but he has the charm and persona to navigate successfully through the supervillain world. Of the three, he has the least sympathy for his victims. He has learned to kill and not care, while neither Bourne nor Bauer are capable of that.
Summary: If I've got lots of resources and need to hunt something out in a hurry, I'd go with Bauer. If I need to take down an entrenched villain on foreign soil, I'd go with Bond. In a battle-royale to the death between the three of them, I'd bet on Bourne.
