No, they definitely use a darker blue logo on their dark jersey and the lighter blue on their white.

I don't think so, I think you are seeing a similar illusion to the image below, where the surrounding colour is affecting your perception of the blue. Both grey boxes are the same shade in this picture:

It's a different blue. Check it in paint or photoshop.

Main blue on the away jersey is the same as the blue on the shoulders and logo of the home. Dark blue on the bottom of both matches the blue on the away logo.

I get what you're saying about the illusion, since ours look like various shades of red when they're the same. But St Louis has 2 variations of blue listed as official colours.
