I know people's perceptions are based on how the stations are numbered, but TSN 1 isn't the 'flagship'.
TSN has 4 regional feeds:
TSN 1 is for Alberta and BC
TSN 3 for Manitoba and Sask
TSN 4 is Ontario
TSN 5 is for Quebec and Altantic Canada
They are most comparable to the regional Sportnet channels. Albertans don't really notice this regionality, as it comes into play mostly for regional NHL games (for example, Jets games are on TSN 3).
So putting a Toronto/Hamilton game on TSN 4 does make some sense.
TSN 2 is more akin to ESPN 2, often showing 'niche' sporting events, such as NCAA events, or during the day, simulcasts of TSN radio shows.
