People need to catch on and stop being shocked that characters are based on their Ultimate versions. Name one move where the characters were not based off their Ultimate counter part?
Thor is meh for me. Really only liked Iron Man from the Ultimates Avengers.

They are not based on the Ultimates versions at all. It's just that the concept of the Ultimate versions is similar to a concept that works well for movies in that it's a reboot without messy continuity and it's simplified for audiences to get into them quickly. In fact, the movies are mostly grounded in modified origin stories from the original Marvel universe and stories.
Ultimates Iron Man has Tony Stark's powers based on biological mutations which has him having neural tissue throughout his whole body, not just his brain - which is what makes him super smart. His dad builds him a bio armor and this is the armor that Stark develops into his main suit later on. He is never in a warzone, he has no shrapnel going near his heart. There is no Yinsen, etc. It's completely different.
Ultimates Daredevil is about Murdoch and Elektra dating at Columbia University and the two of them get attacked by rich student and his thugs for some reason. It has nothing to do with the film either.

It's an alternate Marvel universe started a few years ago when they tried to basically do what the movies do and reboot a lot of the stories with much simply backstories and get rid of messy continuity. The characters and their origin stories are often changed a lot. The design and look of them are often very different except for Spider-Man who stayed looking the same. Thor looks like some lame WWE wrestler. Iron Man looks more anime/mecha like. Captain America has no wings on his mask and he has a leather utility belt, etc.
The Marvel Ultimate Alliance games are based on the Ultimate universe.
