If it says the volume is in use by another process, Press "Y" and hit enter and let it run the next time your PC reboots (You should probably restart it after you do that)

It did say the volume was in use so I did as you said and then restarted the computer. It really didn't do anything upon restarting though, all I really got was a window that said my system had recovered from a serious error.
EDIT: I ran it a second time and Voila! It ran and appeared to delete two different files/values, whatever, I can't remember but I tried the Defrag and it allowed the Analysis this time. I doubt that means I'm home free, but it has to be a good sign???

Ok so what you're saying is:
1) You ran chkdsk /f after reboot and it repaired damaged files.
2) You re-ran disk defragmenter and it worked this time around, correct?
If so, then great! I believe that's what you initially wanted to accomplish, right?
