What ID do you show to board the plane? I know I always have to show my passport; does yours have your visa in it?
I recall years ago a Canadian Airlines rep wasn't going to let me fly. Due to bad info from a travel agent, the only proof of citizenship I had was a crappy fax copy of my birth certificate. (Faxed to me last minute by my mom.) She told me that wouldn't let me into Canada, and that they couldn't take the risk. I had to get a supervisor, and I explained that fax was good enough to get me into the US; so it would be fine to let me back into Canada.
Of course, at Canadian customs in Vancouver; I had zero issues coming in.
