the first books that you should pick up are Labyrinth of Evil, Return of the Sith, Dark Lord which adds some depth to the Anakin fall and are strongly written. REvenge of the Sith is far more in depth and really makes the movie better.
Follow that up with the Bane Trilogy which will give you the history of the Sith rule of two.
Plageus really goes into detail about how Sideus/Palpatine gains power and rises and takes place from his beginnings in the Sith Order through to the point where he's declared the Supreme Chanceller. Palpatine is by far the best character in the Star Wars universe
The old republic books are decent with the two best being Deceived which is what the MMO is based on its events that happened about a decade before the game and Reven.

Can anyone explain to me how balance is restored to the force by decimating/removing the dark side thereby leaving only the good side? This always bothered me about Star Wars.
It was never a balance between light and dark. The theory that Lucas put forward was that the dark side of the force was a corruption on the force
When the Sith were destroy the dark side was no longer corrupting the light side so the force was balanced.
Remember that the prophesy was a Jedi based prophesy. Just like the Sith in the EU had a prophesy about one perfect being that would embody the dark side. In the Star Wars movie universe Palpatine was a pure embodiment of dark side power.

Captain pretty much covered it, but since you got me thinking about this for the first time in almost a decade, I'll throw out my analysis of the "balance".
You can't think of the balance of the Force like it is a scale with good on one side and evil on the other and the only way they can be balanced is if both sides are equal.
The balance of the Force is more akin to a person walking on a tight rope. When properly balanced, the person will be able to walk across the tight rope without any problem. The dark side is like a person standing on the ground throwing rocks at the tight rope walker trying to make him lose his balance and fall.

I always thought that a person on the light side would walk across the line, reach the puppy on the other side and give it a pet.
The darkside would convince you that once you reach the other side, the puppy is a threat to your achievement of making it across the rope so you should probably kill it before it becomes more of a threat.

Anyone who is holding on their their childhood love of Star Wars, and living in angst over the perceived gutting of the franchise needs to get over it and move on with their life.
All of the Star Wars movies were designed for kids, and if you happened to enjoy the movies as an adult - good for you. So, quite happily, I am going to take my 6 year old to the movie in the next few weeks, and hope that he enjoys the light sabre fights, the space ships etc etc. He will probably even laugh at Jar Jar.
And then at some point, I will figure out how to explain to him, how that little boy who couldn't act, turned into a genocidal maniac that put fear into the hearts of the galaxy.
