Well, we don't know any of the answers to these, and won't until the next season starts in January (I'll be looking forward to that more than Christmas). Here are my guesses...
1) My money's on dead. I think she died in the explosion in the town, and the smoke monster/island assumed her identity (or reanimated her, or something) until she could be sure that Aaron was safe, then, the island came and took her to Jacob's cabin.
2) Here, my money's on alive. He was as far away from the explosion as possible when it happened, so I'm thinking he was able to get a life jacket and somehow survive when the boat sank. The only problem would be where he could have gone since the island was no longer there.
3) Don't know if they were far enough away from the island when it disappeared, or if it was sucked away like the second island was. This is possibly the way to save Jin, the raft came across him on its way to the boat and they rescued him. He could then have somehow gotten back to civilization and be working with Farraday to find his way back (and hopefully, somehow secretly be in contact with Sun).
BTW, I loved how bad-ass Sun has become post-island. Screw Jack, she's the born leader.
