I think the flashback served to finally cross that barrier in his mind that was preventing him from becoming what he was always meant to be. It was kind of like that moment at the end of the Matrix, when Neo finally sees the world around him for what it is - and figures out how to re-shape it to his needs.
Chuck finally remembered (thanks to his Dad's last words) that he's already been through all this before, and that enabled him to finally take control of the Intersect completely.
He still needs the Governor though. Fully controlling the Intersect with his mind is one thing, but the physical and psychological deterioration still needs to be controlled by science.

I like Chuck. Like where the series is going (assuming it doesn't get axed) - but the massive plot holes do tend to get to me.
Spoilers...
For instance:
Chuck has had 3 intersects now... How was the first one removed? I can only assume it was removed at some point since Chuck was not suffering before he received the second one. But his father spent half of last season coming up with the tech to remove the second intersect - implying it was new technology.
Also, the little detour with Hannah was awkward - despite the welcome hotness. Thought it might go somewhere but all it did was pad the season a bit with useless character interactions.
Ahh well - it's a fun show, suppose it shouldn't really be ripped apart

It wouldn't surprise me if the creators went somewhere with the Hannah story next season. As in she's somehow involved with the storyline involving Chuck's mother.

I would assume it was more along the lines of software upgrades then having three intersects.
I liked the Hannah stuff, it showed that anything in Chucks life outside of the CIA is doomed to eventually fail.
I have to wonder about next year.
1) We know that Fulcrum was defeated, we know they have the 5 leaders of the ring. However I have to wonder, when we saw the hearings in the CIA office with the high bench where the general was conducting his hearings. It looked suspiciously like the Ring meeting area from earlier in the show where the Ring executed one of its agents. I think the 5 elders were a plant, the Ring is still alive out there. I also still believe that Beckman is part of the ring.
2) Chuck's mom, Ring operative, leader, Independent working with his dad?
3) The Buymore? do they rebuild it, it sounds like it was going down anyways, does Jeffster go on a world tour?
4) Is Chuck's dad really dead? He was awfully close to the cell regeneration chamber?
5) Now that Casey has a family does he start losing interest in his Casey identity?

I hope so - otherwise it just feels like a weird detour to write into the show.
And I really hope Chuck's dad is alive and well - Bakula is too awesome to kill off :P

There is the regeneration chair in the offices right beside where he was shot. Although you would think Ellie the doctor would recognize dead and I can't see people being brought back from the dead. If he was only mostly dead (insert Billy Crystal reference here) then perhaps the Ring would have saved him.

Just watched all of Chuck in the last week. This show is awesome. So happy it got picked up for season 4. Hopefully they add more episodes to season 4 and that it gets up for season 5 as well.

Awesome to have another person watching Chuck Justin. Season 2 has been the best season yet but even Season 3 was still better then almost everything else on tv.
As for Kierstin Kreuk's character Hannah I think she's as good as gone. She was suppose to be the female lead in Josh Schwartz show on CBS but was replaced last month, so I'd assume there not going to be doing any projects soon. I actually liked having someone like her on the show, a normal girl with no spy background or being a double agent.
Jeff and Lester will still be on the show. I'm not sure about the buy more but I'm positive those guys and Big Mike aren't going anywhere.
I'm preparing for this to be the last season of Chuck. I'm totally okay with that
Scott Bakula is just amazing as Chucks dad but I'm 99% sure he's dead.
I think will def. see another side to Casey, now that they've brought back his daughter, will we get to see his old wife?
I expect a lot of Sarah/Chuck angst now that he's "rouge"
I'm really glad we don't have to wait till mid-season like last year to get Chuck

Hannah and Sarah in the Nerd Herd outfits are just unfair. It is just too hot for television.
I really hope NBC picks up the optional 9 episodes for season 4.
Americans, watch the show!!

Chuck has an absolutely brutal time slot Justin going up against HIMYM, House, and Dancing With the Stars some nights. NBC hasn't had a good lead in or following show in a while, not to mention they do an awful job advertising it. I'm not holding my breath on getting a back 9. It does baffle me that more people don't watch this show though, it's got everything!

Networks have a long history of killing good shows prematurely. I'm still incredibly bitter about Sports Night.

I'm just happy Chucks been able to last 4 seasons. I'm not going to bother with the ratings for S4, just going to enjoy the episodes

Coming from someone who loved House, Chuck is way better. House sucks now and has gone stale. HIMYM is mediocre these days, and I don't how people actually enjoy Dancing with the Stars.
Come on Chuck, let the gods have your back.
