I've been reading this thread for a few days now.
Here's the conclusion I've come to based on what has been posted here:
Rerun requires proof beyond a reasonable doubt. Until that time he believes Harper is innocent until proven guilty (which is ironic for two reasons: (1) bevause of his belief of defence attorneys and their role in the criminal justice system; (2) he doesn't hold anyone other than Harper to this standard such as Duffy or Wright). The double standard is what is making every other poster pull their hair out.
Secondly, everyone else is holding Harper to a balance of probabilities standard. Since this is the standard Rerun is holding everyone BUT Harper, posters are getting frustrated.
If Rerun wants to hold Harper to a criminal standard that's perfectly fine, and his Harper defences are perfectly valid. They are. Period. There isn't any hard evidence put forward.
On a balance of probabilities it is really hard to believe that Harper wasn't involved when everyone around him was, especially given the death grip control he has on the party.
Two different standards, pick one and go with it. But if you go with beyond a reasonable doubt, given what was posted in this thread so far, Duffy is innocent.

Since the Conservatives have a majority government, in theory he could continue governing as if nothing happened unless his own party turns against him (unless he's guilty of a criminal act, which it doesn't appear that he is).
Depending on the severity of the scandal and the extent of Harper's involvement, there may be calls for him to voluntarily step down "for the good of the party" and allow the CPC plenty of time to elect a new leader prior to the 2015 election.

The CPC would select an interim leader who will become PM until the election (like Kim Campbell after Mulroney and John Turner after Trudeau). The smart money would be on either Jason Kenney or Jim Flaherty taking the party leadership post-Harper.

Oh man this is hilarious. I laughed hard.
Since the years have passed though I think Kim Campbell wasn't as bad as the press painted her. I've seen her on TV a couple of times and she's a smart lady but maybe not a great politician.

Thinking more about this...
Literally the first thing I was taught when I took a course in crisis management is that you should always come clean and accept responsibility. The public is far more likely to be forgiving if you take ownership for your misdeeds than they are if you're caught trying to cover them up. Surely every senior staffer in the PMO (and Harper himself) must know this.
So why did Wright et al. go to the trouble of the $90,000 cheque? Once it was publicly revealed that the senators had been abusing their expense accounts, why not just make them pay the money back? If Duffy didn't have $90k available immediately, couldn't the government have garnished his wages over several months/years until his debt had been repaid (with interest) instead of Wright giving -- or loaning? -- him the money outright? What am I missing here?

It just gets better. Now Harper and Wright paid for Duffy's legal bills! (At least that is the latest allegation from Duffy in the Senate). He claims that CPC lawyer Arthur Hamilton issued a cheque to his lawyer. Duffy claims that the funds may have come from the CPC itself, but he isn't able to prove that point.
He also tabled some other materials today in the Senate, although not the string of emails. It doesn't look much better for Harper though at this point. If there was another cheque, that's bad. If the source of funds there are the CPC though that has to be outrageous to the CPC membership.

I think Duffy is shady, but there is no honour among thieves! He was appointed by Harper (who seemingly changes his story daily as well). As a watcher though, its fantastic. Everyday there are new allegations and new information. Of course none of that new information is good for the CPC, Harper or Duffy. Its a disaster!

It's amazing he actually thinks anyone outside the most committed CPCers (i.e. Rerun) will believe anything he has to say anymore. The CPC is cooked and has no even remotely good leadership candidates in the wings. Party is in huge trouble.
