A scene I was in awestruck by the first time I saw it, probably because I was too young to be seeing this movie. The movie- "Trainspotting." Language and content NSFW.
I couldn't find a decent copy of the simply harrowing final scene of "Requiem For A Dream," but this one is equally as good. Ellen Burstyn is mesmerizing, and IIRC, towards the end of the scene the DP (who is holding the camera) starts to cry and he actually drops the frame down a little. Director Aronofsky kept it there to add to the scene.
I don't think this movie gets enough credit sometimes. The sequels mostly sucked, but how much did "Jurassic Park" rock when it first came out? The best scene from that movie, one that I always think of when I think of tension/suspense/action.
I didn't like this movie as much as most people, but you gotta admit, this is a great scene. The music makes it great, sure, but why should that compromise things? Anyways, bus scene from "Almost Famous."
And for my final number, may I present to you, the greatest film scene in modern cinematic history, the oh-so-epic "call it" scene from No Country For Old Men!
One of the best movies of the last 20 years, one of the best scenes ever:

Of course, scenes from Donnie Darko including Frank. I also like the "Head over Heels" shot and the opening sequence.
Guillermo Del Toro has been doing excellent work the lastfew years (excepting the first Hell Boy film). Several scenes from "Pans Labrynth" are noteworthy. I also saw "The Orphanage" recently and this scene stuck with me afterwards.
Finally, Im also a big Cohen Brothers fan. I am especially fond of the climax in Barton Fink
Lots of great scenes already listed, including the OP's scene from The Good, The Bad & The Ugly ... that's one of my fave's too.
One of my favourite scenes that hasn't been listed yet is Meg Ryan's fake orgasm scene from When Harry Met Sally. The movie sucked overall, but that scene slays me.
Showing my age I guess, but On Golden Pond is one of my favourite movies of all time. Just incredible story and amazing acting. Henry Fonda's last movie (he saved the best for last IMO and won an Oscar for his performance):

A collection of Tommy Boy highlights. My favourite though is when Spade pulls Farleys tie off, and Farley says, "Haha, it's a clip on," and Spade responds with, "Haha, are ya sure?" Makes me giggle like an idiot for the longest time because of how snotty he sounds when he says it. It's unfortunately not in this highlights clip.
The scene towards the end of Finding Neverland. I don't want to give anything away, but the scene where Winslet is "walking into the garden." I am trying to be vague, but hopefully people know the scene to which I am referring.
The scene from V for Vendetta, V gives a speech when first meets Evy.
The scene from Ghostbusters when they are going into the apartment building at the end. I love it. I also like the following speech, when they are in the mayors office.
