You may be able to negotiate an encroachment agreement with the neighbors and the City.
An up-to-date RPR will show where everything should be. Ultimately, the City can force removal of encroachments, but more likely they will allow them within reason. You might have to offer the neighbor something in exchange, to keep the fence where it is.
You might want to question your lawyer, why the issue of the deck encroachment was not noticed when you bought. Your seller should have removed that part of the deck, or obtained an encroachment agreement.
