IMO the wax museum and underwater gardens are overpriced, but ok if you're looking for touristy things to do.

Went to 6 mile and 17 mile pub recently, they are nice.
Beacon Hill park is great if you are looking for things horticultural, and it has a petting zoo if you have children.
My daughter and I enjoyed Miniature World...okay it was mostly me.
Fishermans Wharf was interesting, I know there is food there, probably a drinking establishment also.
You can't go wrong around the inner harbour. The hotel, parlaiment buildings, food and drink, people watching, museums, and the aforementioned touristy things (or more touristy)

There's lots of little shops to mosey around in. Take the victoria clipper to Seattle, that was a good experience for me.

If you are interested in houses etc, you could take a drive from Beacon Hill to Oak Bay marina. Some great houses/ocean views on that route. Or walk it I guess.
Then feed seals and otters at the marina.

Just basically have a good time. Have some drinks, do some adventure things (whale watching, deep sea fishing, etc.), sight seeing, etc.
Should I rent a car, or will public transport suffice there?

Is it possible to take the Victoria Clipper to Seattle, have a few hours there and return to Victoria or would I have to spend the night in Seattle?
I love Seattle, I would just prefer to not spend the night there because I already booked my accomodations in Victoria.

Public transit is possible -- it's a pretty small city (especiallyi if you're staying within the downtown area) and the bus system is pretty good IMO (double decker!). You'll likely need to take the shuttle from the airport to downtown though.
I would spend some time walking around downtown, around the harbour, and over to Beacon Hill Park. As Aeneas said, there's also a nice scenic driving route along the SE edge of Victoria around Oak Bay. Willows beach is also around that area -- the "sights" are usually better than Cadboro-Gyro beach down by UVic.

I'll second the double decker bus tour to do once in your life. you can throw things at the junkies on the sidewalk at the beginning of the tour.
Going through the really rich district is kind of cool also.

The beach!! - Go skimboarding at Willows, or Cadboro Bay (okay pub near there called Smugglers Cove).
Other pubs: Garricks Head pub, Swans and Spinnakers (both are excellent brew pubs).
EDIT*: Ha ha, beaten to the punch on Willows beach, truly a 'scenic' experience.

The strip club is attached to the hotel.
There's another one (or there was 10 years ago) downtown that offer a fairly decent Sunday Muff-et.
