There is a player that I'm interested in for my AHL team, but has the potential to put me over the amount of cap I have until he is sent down, and I don't know if that disqualifies me from attempting his acquisition during free agency.

You can't sign him until the UFA bid process. They go through batches with specific players, and then have batches for anyone not listed.
For the players not listed they have a bid process where you have to have the cap in the main squad, and then a second bid process for anyone remaining where you don't have to have the cap. This is likely where that player will fit into.
