My guess is that he will be coming back, but they want to keep it a surprise. Barnes was hired by Silver in KK3 to take Laruso down. I could see them introducing Barnes in Cobra Kai in a similar way.
On a side note, just rewatched the Barnes fighting scene, and the fighting is comically bad. Macchio just standing there while Barnes throws brawler styler blows:
