Open up task manager next time you boot up and watch CPU/RAM usage. Do either of these spike up when you encounter the slowdown?
Also, the Processes tab can be organized by CPU usage, what process is using the most CPU cycles when the slowdown happens?
Also - what are the specs on your machine?
