Depending on the kid's age, MoMA and Guggenheim might not appeal. For a younger kid, the Natural History and MET would definitely fit the bill.
With the limited time, I would suggest starting at the MET or Museum of Natural History and then walking south through Central Park south to hit Fifth Ave to see the shops and St. Patrick's Cathedral. Then right there you've got Rockefeller Center where you can do the Top of the Rock to get a neat view of the city.
