In a universe with infinite universes it makes more sense that Evil Morty is a Morty that just came from another dimension.
If he was from the future, he would be older and bigger than other Morties.
We've seen the main Rick (assuming we've been watching 1 main Rick) just ditch a dimension and start fresh again pretty casually. It wouldn't be a stretch if he'd, at some time in the past, wronged a Morty, who is now out for revenge, and then start fresh with a new Morty. It's also possible Evil Morty is just a really intelligent Morty that Rick ran into, as Rick's also seem to exist along a spectrum of intelligence,and now hates Rick for some reason.
All we know about Evil Morty is that he has some kind of vendetta against the Ricks and the main Rick in particular. I don't see any suggestion of time travel.
