I don't know if they could have competed for the Wild Card or not. The pitching staff has probably long exceeded expectations with how they've thrown, especially in the second half here. Really the problem has been that guys like Overbay, Wells, Glaus have all badly underachieved. Even before the hand injury Overbay hadn't hit all that well and Wells has hit poorly all season and since we don't know when his shoulder was messed I can't say he'd have been much better if healthy. Had these guys been fully healthy than perhaps they could have come closer, but in head to head games with the Yankees the Jays just don't seem to have that extra oomph to win those games. Every team is going to have injuries and in the case of Overbay and Johnson's injuries Matt Stairs came in and has been the teams most productive hitter on a per AB basis. Accardo although not perfect has done a good enough job in the closers role where you could argue the team might have had what one extra save with Ryan had he been healthy?
At least the team can likely go into the offseason knowing that Markum, McGowan, Halladay, Burnett, Litsch can be the starting 5 and Chacin might still be able to hold down a spot too depending on how bad his shoulder is. So long as Downs, Wolfe, Accardo, and Janssen are all back and the team still has Frasor's rights they might be able to move one of those relievers.
