In general I book things directly. I've also WestJet Vacations or Air Canada Vacations, which typically include airport transfers. Last winter, I booked with Expedia, because the discount for hotel and flight basically was the same thing as the flight alone if I booked it on its own.
Price isn't my only consideration though. I don't want to book with some online business that is hard to get ahold of and/or deal with if a problem occurs.
Included airport transfer is a nice thing to have. I've flown into Cancun, but never stayer there (I've stayed in Playa del Carmen).
Viator (associated with Trip Advisor) is an easy way to book day trips, but you can also book airport transfers with them, so you're not stuck grabbing a random cab at the airport.
