I am thinking that someone with invisiblity could have dragged Sylar off. Possibly the Scottish guy that taught Peter how to use his powers??
Also there is the possibility that Peter is still alive, he does have the regenerate powers so they can still play that one off. As for Nathan.....well he can still be OK. He may have sent Peter to space, left him there, took off, Peter exploded, Nathan goes back and picks him up then flies somewhere safe.
Also there is a chance that the bomb can still go off, in all the future scenes of it going off it happened in the middle of the day in the middle of a crowded street and everyone had that look like WTF is he doing here, so with Sylar still being alive it is a possibility.

Overall the finale was OK, a lot lower then I was expecting. I was soooooo hoping for the epic battle between Sylar and Peter. DAMN them for not doing that.
I am a little curious who this person who is badder then Sylar is though. If he and Sylar team up that could be nuts.
