Given the twists and turns of the series, and given the popularity of the show, I doubt they're going to let Ted be the one to help destroy NYC. Too predictable, and an idea that is going to leave the show grasping for straws. Sylar, Molly, and other characters are too important for Ted to catalyze the ending.

It may be obvious that Peter will gain the power from Ted. There is lots of room for creativity in how the characters are brought together and what sitution requires Ted to use his powers around Peter and then have Peter absorb them.
Yes Ted is a minor character, but his role in the final destruction doesnt necessarily involve much screen time. Makes perfect sense.
Yes it is possible Molly can also create nukes, but there is no evidence to support this. In fact, the only evidence we have is that she can somehow stop the nuclear explosion... the exact opposite of creating nukes.
