The Queen said something to Picard along the lines of "You left us decimeated" or something like that.
If she had said "Janeway left us like this", and then one line of exposition from Picard about "When she returned from the D-Quad" it would have been much clearer.

So basically, Janeway comitted genocide. Yikes. So much for them being freed to reclaim their humanity I guess. Did the same thing Picard was going to do until he got to know Hugh.
I actually watched all of Voyager 20 years ago when it was on TV, but I guess I forgot about the finale involving that.
