Bought new joycon and that also doesn't work so I think it's the connectors on the switch head unit.

I had the exact same issue. I had two pairs of joycons and it was happening with both sets connected. Nintendo is actually really good to deal with. I chatted with support, they gave me a price that included shipping both ways, and I sent it on its way along with one joycon on the troublesome side. It was back in about a week and a half. I seem to recall that the cost was about $40 because my warranty had lapsed, which I felt was fair because it included shipping both ways.
I also had a small crack on my back panel, so I left a little sticky note that said I was aware of the crack, hopefully it doesn't impede you when you disassemble it, and not to worry about it. They replaced the back panel at no extra cost.
Previously I had a drifty pro controller. Sent it in for repair and they sent me a brand new one under warranty.
