I would think any stones in the TVA's possession are dead permanently. Stones are tied to the reality of the timeline they came from. Since the Endgame stones came from the sacred timeline which were replaced after or the 2014 Thanos timeline which are sanctioned by the time keepers as being "supposed" to happen, those stones still work. The ones in the drawer at the TVA are from pruned timelines that never made it past redline and no longer exist so will have no reality from which to draw any power.
If that wasn't the case, you'd probably have tons of rogue variant TVA agents all over the place with dozens of infinity stones.

Cuz the Tesseract/Space Stone i.e. how Loki teleports, was the first thing taken away from Loki when the TVA arrested him and it no longer works being used as a paperweight in Casey's drawer
