If I remember right, they did work with CC through her pregnancy by basically putting her in bed for most of the 5th or 6th season, then put her in a coma until the last season where they gave her a pretty nice ending.
At the time it didn't feel like they abruptly fired her, they did finish her story line. I've read some complaints about Whedon. But there were also stories that CC was difficult to work with in the end.
