I read an interview right around the time of the "full retro" unveiling with the Flames director of marketing, I recall he said one of the reasons for keeping it as a 3rd jersey was simply to exercise the option for having a 3rd jersey in use, to make the process easier to come up with new thirds down the road.
I get the impression releasing a new / alternate uniform involves jumping through more hoops than we think it would be. Therefore already having a third uniform in play makes it easier to release a newer, updated one, as opposed to not having a third uniform at all, and going through the process of initially getting one.
EDIT: was also going to add about it being a nod to the late Ken King, as he was very big on the usage of the flags as shoulder patches, but I see it was mentioned already. Yeah that's all from the same interview as the part I mentioned above as well.
