As I understand it, the Flash movie will be a bridge between the Affleck DCEU Batman and the new Keaton DCEU Batman.

At the beginning of the movie, we'll see Flash interacting with Batfleck to establish that it's still the continuity we know from the previous DCEU films. Then, Flashpoint will happen and Barry will realize he messed up the Multiverse when Batman is no longer Batfleck (will it be the rumoured Thomas Wayne Batman played by Jeffrey Dean Morgan?). The bulk of the movie will be about Flash trying to fix the Multiverse, which will likely involve working together with both Keaton and Affleck (and Morgan if he's involved). Then, the film will end with the new "repaired" Multiverse in which Keaton is Bruce Wayne, who is now retired as Batman and serving in a Batman Beyond-style mentor role for the new Batgirl.

At least, that was my understanding of the plan a few months ago when rumours started circulating.
