The 3DS version breaks zora swimming, that right there is a pretty quick dealbreaker considering how fun that is.

Due to its prisoner-collect mechanic, I never got to the second half / "true ending" of Order of Ecclesia. I was short a prisoner or two and I had no idea where they were.
