Bad form will hurt your joints. But it's only the eccentric contraction that causes muscle soreness. You can alter your squat to avoid the eccentric phase all together if you want. Or focus on that phase if you want. A lot of exercises can be altered so you can workout if you're already sore and don't want to make it worse.
