I am not an aviation security expert, but I believe the reason you have to go through security again is that the US has a higher security standard than Canada has for Canadian domestic flights.
Maybe someone with more info can post on that matter.
Another thing to try is make sure you have more time to reach the connecting flight. There are a lot of flights daily between YYC and YVR, so even picking an earlier flight should help with the customs, having to travel across the airport, and provide some insurance if the flight is delayed.
