I assume it's a combination of compensating the team if they lose a player and discouraging teams from making waiver claims on younger, developing players.
A less-experienced player has more future potential, which is why they cost more. A goalie who is no longer waiver-exempt but is still relatively young, costs the most because presumably they are the most-valuable of the players who require waivers.
