There are ways to do it. For example, Dr. Manhattan is interesting precisely because he's basically a God, but everything about Watchmen is different from other comics because it's about investigating tropes, so that's sort of cheating.

But if you look at the Sentry, who is (as far as I know) by far the most powerful hero in Marvel Comics, they essentially make him interesting by giving him equally crippling flaws. When Superman shows up, it's unquestionably a good thing. When the Sentry shows up, it definitely isn't. That's how you keep the "uberpowerful ultimate superhero" thing interesting.
