I don't think he knows Jon's lineage but Littlefinger knows Lyanna wasn't kidnapped. But it's possible he suspects even if he doesn't know for sure. I can't remember which episode but he made mention in the crypts below winterfell about Lyanna not being kidnapped and going with Rhaegar willingly. Or hinted at it. Probably with Sansa last season.
