Both changes seem pretty logical. Those rules were ridiculous and at least as they're setting this prior to the more common Star Trek era they should be able to get away with it.

Those rules were broken all the time. It seemed like they were violating starfleet orders all the time, especially in the movies. Both DS9 and Enterprise had an overarching story. A big break with tradition would be to join the modern trend of continuously introducing and killing off main characters.
