Definitely do not miss Alcatraz. Buy tickets in advance because it is routinely sold out, but its a hell of an experience.
I also really loved the California Academy of Sciences, that was a great museum.
You can also do a City Tour in a vintage car, I forget the name of it, its a bit touristy but it was fun.
And if your son is old enough to drive but too young to drink then a wine tour would go splendidly.
