Maybe Baltar is a cylon.
Seems like an obvious twist but you could do it so that it was interesting.
Maybe Baltar was not only a sleeper agent but the original humanoid model. Maybe there was a human Baltar who made the humanoid cylon in his image. Lots of places to go with this.
